You obviously have truly good feelings about your dad and no doubt for good reason. He must have been a figure of comfort and you may well have relied on that all these years.
However, it sounds as though something has happened or is now being revealed at bedrock level that is challenging your faith in things or people you have believed in most of your life. Somehow it seems to be connected to the past with him when you or other loved ones relied on his protection. This occurrence or revelation, however unconciously, may have disturbed your faith in him - at least for the moment.
Take inventory: is some negative thing now occurring that you believe he might have prevented by some action he might have taken before his death?
It seems we naturally to see our parents forever through the less mature lens of that time we had with them. Unfortunately, that can dim or darken their image in our thoughts when we view them in the light of a newly perceived shortcoming. That can trigger a reaction of fear or insecurity just as if we were again the children we were when they were alive and the troubling thing was occurring on their watch. Because of this we owe them and ourselves the refinement of our now-adult rationale in judging things of the past and now-results to do justice and restore their true image. It's OK.
Sort through your feelings and see if there is a source of unease that somehow relates to his time of responsibility to his family - most likely something only recently surfacing. Identify that and face it in a clinical manner. It's likely something that he could not reasonably have foreseen or did not have the time or means in the time left to him to deal with as he might have wanted. It could even be a disappointment implied or recently found out that you simply need to clear up or forgive him of. It is not too late if that is the case. If you find this and can see those things in it then you have the power to restore his good image in your mind and heart as you sort this out and face it realistically.
Good luck and may you recall your father in sweeter dreams to come.

In this dream it is more likely that your dad represents an authority figure in your life that you are having probs with.
It is difficult to help you with this dream without more context.

you were unexpected to see him, that is why you ran. It is normal feeling, You have nothing to worry about. It is somewhat shocking to see someone unexpected. Don't worry. I probably would have done the same. If I saw someone who is passed away. It is norm.

No one can interpret your dream for you. Your dream must be a subject of your own interpretation.
Follow these guidelines:
Here's some common sense rules:
1. Never force a dream interpretation. It is the dreamer, not the interpreter, that ultimately knows if the interpretation is correct.
2. Generally the most natural interpretation is the correct one. Since dreams reach deep within a person to reveal secrets of the heart, we must always be willing to let go of our ego defenses to look at our real self as shown by our dreams.
3. The scenes, symbols, and people represents in our dreams are most often subjective (that is, they refer to the dreamer's inner personal thought, feelings, and life). For example, when you see your accountant fall off a cliff in your dream, don't call him right away to warn him (taking an objective view of the dream). First consider the accounant as a symbol of something relevant to you or your life (for example, money).
4. Don't judge the importance of a dream until it's been interpreted. Even a dream that can be described in a single sentence may have profound significance.
5. On some nights we may have two or three different dreams that we can record. Check to see of all of the dreams on the same night are saying the same thing but using different symbols. Successive dreams can also tell a story, as one would do with successive chapters in a book or scenes in a movie.
